Lefty....rules question

Last night I'm doing my regular radio broadcast and one team lines up for a FG. It's blocked and the kicker gets run into. There was a roughing the kicker penalty. If a kick is blocked is the defense allowed to run into the kicker?

Lax, only the player who actually blocks the kick is exempt from the "running into" or "roughing" fouls. So if the kick is blocked at the line of scrimmage and one of the players coming around the end roughs the kicker it is still a foul.

Would it be a judgement call as to roughing seeing as how at that point the ball is live and the kicker has a chance to recover it?

Nope, not a judgement call at all. The kicker/holder get protection until they are no longer kicker or holder. If the holder is still down on one knee he is afforded protection. If the kicker still has his eyes on the ball and is not engaged in the play, he has protection.
So if either one is roughed by anyone other than the player who blocked the kick it is a foul.
